There was always the rumour that Ianto was going to go...it was supposed to be him instead of Owen in series 2, but RTD changed his mind.

Plus there are rumours that Jack goes off with the Doctor in the final two episodes of David Tennant's era so he'll be there when Matt Smith arrives.
